Why is MSI file smaller than EXE file?
 
For example,
Download: Skype 6.0.0.126 | 19.3 MB (Freeware, MSI Offline installer)
Download: Skype 6.0.0.126 | 27.9 MB (Freeware, EXE Offline installer)

Why such a big difference in their size?

because the EXE file contains the programming to install itself, whilst the MSI will use libraries and programs in the standard windows installer. 8mb is a pretty huge difference though, maybe there's other bundled crap in there too?

I would bet that msi's are compressed, as most exe's aren't (even tho they can be), or msi just uses better compression.

Probably. Because it really doesn't matter to anyone how large or small an installer-file actually is.
