Freshly installed FC4. The installation notes said, 'Don't use the Sun RPM. Get the binary instead, and install it in /opt' I did that. Now a can't get Xnap, my java-based filesharing program to work. Thought I'd try something easy like linking the plugin in Firefox. As soon as I created the link, Firefox quit working ... just wouldn't open. I removed the link, and it went back to working fine ... minus Java, of course.
I had problems getting LimeWire to work, but found that when I was trying to run it, it was trying to use a link named "java" that was in my path. LimeWire worked fine after I removed that link and I installed java using the RPM from Sun. Java for Firefox works fine too.
Went to the stanton-finley site linked above ... followed the slightly convoluted linking instructions and got it working fine. ... Thanks, spoon.
Some of those instructions aren't quite right, and I didn't always get exactly the response he predicted, but if you're reasonably familiar with what you're trying to do, you shouldn't have much trouble. Interesting that FC4 evidently ships with some variety of Java 1.4.
I have one minor problem left that I'm sure is java related. Java works fine, but every time I su to root, I get an error message. It doesn't semm to hurt anything, I still get to root, but it's irritating. Here's what happens:

I did a google on that error message, and it's apparently caused by some quirk in java, but the problem being discussed didn't seem to apply to my issue.

Something you might want to consider trying.
The java rpm from sun breaks some stuff on FC4 so they encourage people to use the binary file instead.
Anyway anyway my solution to this problem was to install java to /opt/java and then create an executable script (the one in code tags) called java.sh and placed it in /etc/profile.d.
The script puts /opt/java/bin and /opt/java/jre/bin in the path of everyone who uses the system and also revents the FEdora java from being used by programs that need java. Substitute /opt/java with your own java path.
