If you can use your keyboard for navigating in the BIOS I would assume that it is a problem with your bootloader. If you can't use your keyboard in your BIOS i would assume that your BIOS settings are not correct.
I don't think that it is a Linux problem, since I understand your post so that you can use your keyboard in Linux.
