Why I can not use the biosoft application?


I am a graduate student!

I find this distribution about bioinformatics.

I also use bioknoppix now!

They are two different distributions.

DNAlinux is based on SLAX-live CD.

When I start the DNA-linux by text-basd or KDE, I can not perform any bioinformatic software!

I perform any program, it is show that "command not found"

It is mean that application can not be perform!

Anyone can help me to introduce any website or tutorials about using bioinformatic software in DNA-linux 0.37

Biosoft is not an application. Is is a directory. Inside that directory there are several applications. From the command line type:

Code:
cd /Biosoft
ls
Then you will see the list of available applications (each one inside a directory).

I can entry to the Biosoft directory as your suggestions!

I also can entry these application directory.

But I can not start these program!

For example, I can entry the directory of Avid .

When I type: avid-linux

Then, it is showed that "the command not found"

The same situation were on other bio-softwares.

So I may miss some step!

Can you help me?

I am not sure of what you are doing. So please post here the exact commands you are using (and in the same order) to get that result. Then I will be able to diagnostic your problem.

Thanks for your attention!

My computer is AMD Althon (TM) XP1700+, 512 RAM

It is booted from DNAlinux 0.37

Waiting for autoconfig and entry a welcome screen

I login by using root and password is toor

Then I type

"cd /Biosoft"

"cd /avid"

"avid-linux"

It is show that "command not found" .

It is my performance by DNAlinux!

That a Unix/Linux issue, it is not a DNALinux problem per se, you will find this on ANY linux. When you are logged as root (and you are root in DNALinux), you should put "./" (without quotation marks) in front of the command you want to run. So the command should look like this:
./avid-linux

Now I can use these programs.

I am not familiar with linux system.

DNA-linux has many useful tools for my study!

I, likewise, am trying to use the application Blast. I am not acquianted with genetics but wish to understand them more. I have attempted the command

root@dnalinux:/Biosoft/blast# ./formatdb -i ecoli.nt.nin -p F -o T
root@dnalinux:/Biosoft/blast# ./blastall -p blastn -d ecoli.nt -i test.txt -o test.out
[blastall] WARNING: : Could not find index files for database ecoli.nt
root@dnalinux:/Biosoft/blast#

The file test.txt has been created and is in the /Biosoft/blast directory. Any additional instructions to getting the additional programs within DNALinux would be greatly appreciated. If there is a site with a 'primer' on how to use the various applications with screenshots would be great. I would like to share the distro with some biologist, but need to be able to competently demonstrate its' ability.

Hello,

Ecoli db is already formated, so you don't need to run formatdb at all (you should run formatdb for your own db if you wish to make one, but all the included dbs are formated).
So run only the last command (blastall).
Please ask if you find any problem.
