The Debian X FAQ gives you a short overview of this difference.

basically x.org is a fork of the xfree86 x windowing system code. the x.org group decided to start their own effort because the xfree86 moderators were not doing a good job of accepting code additions and patches to the main xfree86 tree.

also, the new versions of xfree86 are not deemed free (as in speech) because of license changes. most distros (especially Debian) would not include such code in their releases.

in terms of differences to the end user...not much. the config file is now "/etc/xorg_config" (or something like that...i haven't used a distro with Xorg yet as Debian has yet to switch to it and i don't really feel like compiling it myself so i'm probably wrong about the name and path to the file...sorry...but i know it's not "/etc/X11/XF86Config" any more).
