Like the n00b that I am, I managed to overwrite the /usr/include/linux directory accidentally.

I'm running warty warthog Ubuntu and the kernel. Do I need to recompile the whole kernel to get that folder back?

The contents of that directory seem to be provided by the linux-kernel-headers package. To reinstall that package:
apt-get install linux-kernel-headers --reinstall
