As long as your xorg.conf is correctly setup for your card I don't think you should need to edit it.
I have always added this at the end of xorg.conf:

And this in the "Device" section:

After a reinstall of my distro I installed compiz fusion but realised I had forgotten to modify xorg.conf and to my suprise everything was working fine without the above changes.
Whether or not you choose to use it over KDE's effects is purely down to personal preference.
In my opinion KDE's effects pale in comparison to fusion's effects and are likely to lag behind for some time yet.
As for which repo to use, again it's down to personal preference.
My packages are based on git so are potentially more unstable (git is usually pretty stable these still days) and can break at any time.
Sid's packages are based on the latest official release.
The only big difference really is that my repo has an extra package "compiz-fusion-plugins-unstable" which is a collection of extra plugins that are not quite ready for git, usually many of them are still in the early stages of development.
Most of them aren't that spectacular but there are some really good ones (especially atlantis2, anaglyph and elements, I think they alone are worth the extra hassle).
So basically, if you just want the easiest and simplest way to get compiz fusion effects then stick with the official Sid one, if you want the extra plugins and the latest stuff and are prepared to go the extra step of adding my repo and such then why not?
