Java, plugin working bad :(

I have a problem with the Java plugin on firefox 2.0 (ubuntu 6.10)
The plugin works, but if the script must open a new window, it goes on the background and not remain on top. (for example on jmeeting)
Tried several version, JRE 1.4,JRE1.5 and finally the version 6.0, same result.
Any hint?

when you say "goes into the background," do you mean the window goes to the back of the screen? If so, why can't you just switch focus back to it?
