if you found the .bash files to be a problem, try switching to the z-shell (zsh). It's a great shell and you won't even see a difference unless you want to - then you'll see that all of the differences are good.
I can't really imagine what would be happening in .bash_profile, etc., that could cause problems with the xauth files???? You're sure about that? Did you just install something? What progs have you installed? When I had that problem I had just installed clamav, the anti-virus prog. After that, I uninstalled it.

I had installed the bug/security-fixed new version of the xpm libraries a little earlier today. Don't think I had been messing with the profile files at all. I noticed my aliases were gone and then I found myself unable to start X next time I wanted to.

If your problems started after that, then I would guess they're the problem. For me it was definitely clamav. I removed it, had no problems, re-installed it for the sake of curiosity and the same things happened again.
