Is the "kate" command in your system the real binary file in your path or is it a link to the binary? Maybe it spawns the real kate application as a separate process and fluxbox thinks it's a different thing.
But then, when you said "remember workspace" you'd see that "different thing" in the apps file. Hmm, I'm confused, too .

but the workspace option isnt about binaries, i think.
i read the wiki, they write there, that it [app] (xxx) referes to the first name of the window.

It works here. Move kate to the desktop you want, and then select "remember workspace". If it's already selected, deselect and then reselect. If you check the apps file after that, you should see the correct entry there.
