Question timer resolution in linux platform for channel switching in wirelless medium

i am working in the linux platform to implement the channel switching mechanism in wireless medium. i am using gps signal as the refrence time source with an input of 1 pulse/sec,for the switching mechanism.with refrence to this signal i have to calculate the channel intervals for control channel and service channel. but the control and service channel intervals have to be in units of milliseconds. so how shall i design my timer? do i have to use some hardware to convert the time in milliseconds ?
