Well I have one idea for you that I was going to work on myself if I ever found time. Have you ever heard of AT&Ts GraphViz software?
http://www.research.att.com/sw/tools/graphviz/ Its open source graphing software and its really useful. I'm not too sure if anyone has worked on a complete Linux port of it, but I'd definitely like to see one because I've used it quite a bit throughout my academic career. Also it would be
really nice if you can get it so that the .dot source doesn't directly convert to an image, but instead creates a graph that you can move around yourself first before saving it to an image.
This is probably a big project to take on, but when it comes to brainstorming ideas the best thing is to just throw everything on the table without regard to how impossible it may sound at first. At least that's what my experience has taught me
