er, it seems that it did create new config but in /root/xorg.conf.new
here it is: http://www.fileden.com/files/2006/9/...g.conf.new.zip

presumably, because of the error, it didn't copy new config to /etc/X11/
should I do it manually?

'Xorg -configure' never copies the new config file to /etc/X11/xorg.conf. It just creates the xorg.conf.new file for you to modify/test.

For some reason, it created an xorg.conf.new file with three different Device/Screen/Monitor sections. I suggest cleaning it up and removing the 2nd and 3rd Device sections, Screen sections, and Monitor sections.
