strange problem...
 
Do you have a windows or DOS boot disk created ON THAT SPECIFIC machine? A generic DOS boot disk should boot a comp if it is a standard IBM-PC type comp as long as the comp's BIOS is set up to boot first from floppy and THEN from the hard drives.

I would use a DOS6.0 boot disk and modify the autoexec.bat file and the config.sys file to provide you with the location of the windows hard disk. If that fails, the easy solution is to remove the hd with linux on it, move the secondary Windows disk to the master location, and see if windows boots.

It is strange the boot disk doesn't work...
