Resolving conflicts?

Well Ive learned how to find the files whenever I get depency errors in linux. Now I guess it's time to learn how to resolve conflicts. Ive been trying to install some OpenGL packages in my system but certain files keep conflicting with my Xfree86 package that is already installed. So what is the procedure for getting rid of conflicts?
