PHP misconfiguration


My php scripts only work if I put them in the document root of my webserver.
I have a neomail.pl script that also works in cgi-bin.
What can be the problem with my PHP setup?

(I have a tricky apache config with several virtual servers specified by name, the document root of which are sub-directories of the apache document root.)
