If you want a nice GUI interface with software installation (a clone of the Palm Desktop application), install Jpilot. If you just want a command line, use pilot-xfer in the pilot-link package.

The two are independent. You could use Jpilot to only install software, while using Evolution to sync data, or you could sync to both (it doesn't hurt to have a backup). Whichever application you are using is the one that will get/send the data.

If you are running gnome-pilot, it has a file sync conduit - you can use that to install your files. If I remember correctly, you just drag and drop the prc/pdb onto the icon.
