If you want to kill a running program, you can use the kill command followed by the PID.
Code:
kill <process_ID>
You can get the PID by using the ps or top commands.
Code:
ps -aux
top -bn1

if it still won't go away use xkill, just use a 'run command' window, or a term. Your cursor will turn into a crosshair, point it at the window you want to die and fire.

very therapeutic
