For security purposes I highly recommend you only run POP or IMAP over SSL. IMAP in my opinion is a better system because it keeps your mail centralized so you can always get to it from anywhere so long as you have an internet connection. I know a lot of people here don't recommend it, but you can use various websites to test your status as an open relay if you are worried about how you configured your server. Just google for Open Relay Test and you'll find dozens.

hMailServer is a free, open source mail server for Microsoft Windows. It has support for virtual domains, aliases and more. It comes with a COM library that easily can be used for integration, and it stores all it's data in a MySQL or MSSQL database (depending on your choice).
The three most popular mail servers I know of for Linux are postfix, qmail, and sendmail.
