automake
 
I want to start using automake to generate makefiles, I guess that is what itis for.

when I enter automake, I get configure.ar configure.in missing.

What did I not install? Or setup?

Those are the input files for automake. It doesn't generate the Makefile(s) out of thin air. :)
From the manual:

Automake is a tool for automatically generating Makefile.ins from files called Makefile.am. Each Makefile.am is basically a series of make variable definitions1, with rules being thrown in occasionally. The generated Makefile.ins are compliant with the GNU Makefile standards.
