I don't understand mean and structure of database in : "100nodes_random.txt" file...

I think the random numbers in ns2 are X and Y coordinates defining a virtual position. If you think about topology similar to this layout;
http://nmap.org/book/images/zenmap-fig-tab-topology.png

The numbers are representative of their virtual location on such a map.
