I recently updated bind to whatever its latest version is. And now... it doesn't work.

I haven't been able to find any log files with information in them. It claims to be running when I do:

# /etc/init.d/bind9 status
bind9 is running.

But when I visit any websites hosted on the server, it tries to make me download the PHP file instead of executing this. Normally, I would suspect that this would be an Apache error but Apache seems to be fine. Additionally, Virtualmin (which I shamefully use) reports that bind isn't running.

I'm running BIND 9.6.1-P1, according to named -version. Also, running named-checkconf yields no errors.

I'm not even sure how to investigate this problem. Any help would be greatly appreciated.

You can run
to see if named is indeed running.
Regarding the php problem, this is an apache/php misconfiguration problem and has nothing to do with bind.

... WHAT THE HECK!? I just restarted apache and it seems to be working again. Sorry for wasting any of your time!
