Securing Multiple Domains on 1 Server
I have a webserver in which I'm going to be securing multiple domains (ie, by having a cert file for each one). Should the key file be different for each domain, or is it OK to use the same key file for each (ie, when generating the certficate request).

You need different certificates, although it is ok to use only one, the browser will warn about the certificate not matching the hostname.
Problem is, when using several virtual hosts on one interface using apache and mod_ssl, you cannot use more than one certificate per IP address.
