Why DoS,DDoS,Man in middle attacks are there still in a Internet world besides WE got a better protocol IPSEC? Does that mean IPSec is not used by all Internet? Why? or IPSec is having weakness?
what is that?

IPv6 is great but it takes time to implement a new protocol (which affects internet names and IP addresses) across the entire planet.

IPv6 is not the same thing as IPSec. If I remember my security class correctly (and I'm sure someone will correct me if I don't :)) IPSec is basically used to create secure VPN connections by encapsulating IP packets to be transferred accross the Internet (thus making it seem like they never leave a LAN, even though they travel accross the Internet). This relies on VPN software at both ends of the connection, which is fine for corporate networks etc. but rather useless for most "normal" Internet traffic. Although SSL based VPNs remove some of the issues here. But note that none of this really does anything or is designed to do anything about denial of service attacks.

Aah I thought ipv6 and IPSec were intertwined (though not synonymous as my post may have suggested).

Actually, we're both right. IPv6 is required to support the IPSec specification. However, IPSec can also work with the present IPv4 (and was AFAIK developed separately from IPv6). As usual, there's some good info over at WikiPedia.
