If ip6tables is not active but iptables is can you connect to any port using ipv6?

I didn't tried as well I just started to familiarize myself with IPv6 but I think your connections should work (if your ipv6 network is at all working).

ipv4 and ipv6 are completely different and do not overlap

So are you basically saying that if ip6tables is not running there is no firewall for ipv6?

Just a note: this assumes each router between A and B is routing IPv6 traffic.

But, yes, ip6tables is intended to allow filtering IPv6 traffic.
