You can save your iptables to a file before doing anything: iptables-save > /save/to/this directory.
Then flush your iptables with the following command: iptables --flush
If that works then it is something with iptables.
You can restart iptables with /etc/init.d/./iptables restart
What port does this web server control panel communicate on and what is the software or product?
Make sure it is listening by using nc: nc -z -v localhost (insert port number here)
