I'm using SuSE and I think I'm having exactly the same problem. However, to add some insight... If you use the ctrl+alt+arrow keys you can use the cube and have multiple workspaces. However, I am having what seems to be the same problem you are- if you use the workspace switcher on the panel to change your workspace, then the panel does disappear.
Perhaps a more experienced user can provide a solution to this quagmire.

I almost forgot... I'm using SuSE 10.1 Enterprise Desktop, Gnome 2.12.2-25.16, and Kernel 2.6.16.46-0.12-smp
