Generally speaking, they'll be located wherever you decided to have your root directory. The root directory will have subdirectories for system files which serve different purposes. To get a better idea of what I mean, see this Wikipedia article.

You can mount the file on /or some other directory.

When you say the "system partition" in windows, are you meaning where the repair files are or the windows programs? If you mean the "repair" files, linux doesn't store those. Just save the install media like windows did before becoming cheapskates. The application programs in linux would be in /bin, /sbin, ans /usr.
