two hard drives
 
I am running fedora but I would like to use an external hard drive or a second internal hard drive to run windows.

USB external should be no problem, but an second internal could be hard if you have one of the mini or a laptop. I hope this is what you are looking for.

Ummm--what is the question?

The internal is the most straightforward solution--you can simply change OSes by switching the boot order in the BIOS.

I'm not 100% sure about Windows on a USB drive.

Since you say "a second internal hard drive", I assume you have a desktop system. Internal would be the first choice. If you choose this way, recommend you remove the original HD while installing windows as it can make some wrong assumptions during install. Then reinstall your linux HD and either edit grubs' menu.lst file or reinstall grub.
