It's slow because the checksum calculation is very CPU-intensive. It's likely faster than re-sending the file from scratch though just because the timestamp doesn't match.

I'm also getting errors saying the file couldn't be copied because of permission problems but I'm logged in cygwin with the administrator account why would some files have a problem copying over to centos I'm using a standard user account on centos.
