Problems with W98 and Ubuntu

Hello all. I've got quite a specifical problem. I tried to install Dapper on a computer with Windows 98, where Windows had it own small hdd and all the files were on the slave hdd.
At first Ubuntu live CD count't mount the FAT32 drives (drive is not removable; couldn't execute pmount). OK, i thought that the installation might fix it. I installed Dapper in the middle of the bigger hdd and all went well until the rebooting, when BIOS said that no operation systems can be loaded. Linux didn't notice windows and didnīt prompt to install grub.
I then rewrote MBR with windows emergency disk. Is there any way now to re-install linux loader(to work) or grub? And is there a way for linux showing me the older hard disks?

1)Boot with the Ubuntu live disk in.

Open a terminal and (assuming the boot is on hda) type:

grub-install /dev/hda

2) It has probably mounted the Fat32 already.

Find the folder called "media"

Does it contain a folder called "hda1" in it?

nope, "media" has only the cd-rom. And installing grub right now would mean that dual-boot and all my files would not be available at all.
