I read somewhere that folders in /mnt are reserved for mounting devices. I'm interested in if I can mount hdd's inside folder /mnt/hd like /mnt/hd/hd1 for first additional hdd and /mnt/hd/hd2 for one more hdd or I should make new folders inside /mnt called... /mnt/disk1 and /mnt/disk2?
Somehow don't wanna have 100 folders inside /mnt and putting them inside /mnt/hd seems somehow... organized.

Just don't want to plug in one time hdd which linux might or might not recognize and try to automatically load under /mnt/hd and... don't know, guess somehow ruin other two hdd's.

You can pretty much mount any filesystem you want wherever you want. Mounting by itself won't ruin anything.

Are these internal hard drives, or are you looking to automount different external hard drives, each in a different, specific place when plugged in? If the drives are internal and you want them mounted automatically, you'll need to edit /etc/fstab. Most current Linux DEs will automount filesystems on an external drive under /media when that drive is plugged in.
