Manipulating Linux system files via web interface


Hi, I am not sure this is the place to ask this but
I really like to learn how to manipulate linux system files via web interface.
I am not interested in webmin or anything like that.
I want to learn how to do this, where can I start to study.
For example, I really like to add linux system users to my box via web interface after receiving payment or showing system logs for some users,
I want my users or customers can create subdomains for their domain or changing their system passwords via web interface.
Where can I start learning to this?
CGI, PHP, security ?
I am really happy, if someone can show me the path

Why can't you learn how to do this from studying how they do it in webmin or anything like that??
What's wrong about this approach?

Thanks for your response,
I meant "I don't want to use webmin as a solution for this",
I tried to study webmin, but the source code looks too complicated for me.
I am a designer and I am just trying to do a few simple commands, that's it.
Everything I found on google is saying "here is how to do this but don't do this like this because this approach is not secure."
and I am fed up this kinda articles and so called tutorials, I am kindly asking, just show me the way.

For the rest of the people out there
I wanna learn how to execute linux commands inside my web site,
I don't want to use any existing products like crappy webmin or ispconfig for this.
Can someone share their insight thoughts for this, preferably programmers

How about learning PHP
