What are the "problems" you are having? Exacty what happens? Any messages on screen? Do the "problems" occur when you boot Ubuntu? windows? both?

It's a little unusual that you have windows on the second drive, especially with the EFI partition on the other drive. Have you set the BIOS to boot from the first drive, the smaller one as suggested?
