How to save application data on Fedora 9 system

I have tried Fedora 9 a few months and want to reinstall the system. I want to make the copy of the system files and the application data and configuration files so that I can use them on the freshly installed Fedora 9 system and save time and efforts to set everything from scratch.

I am building an e-com server and have been using these applicaitons
Apache
MySQL
PHP
Firefox
Tomboy for memo

I want to save all the associated data file and configuration files of these application. And, also some system configuration files such as network, boot-up, etc.

Is there anything I have to be careful when I do it. Are there any system/application data files or configuration files which are not obvious and you might miss.
For example, I could not find Tomboy's data file, the bookmark and history files of Firefox.
Do you know where they are saved in the system?
I have not tried to save other applications' data and system configuration files yet.

I will appreciate any suggestions and comments.
Thank you in advance.

firefox stuff in mine is in /root/.mozilla/ and /home/(user)/.mozilla, for the particular users. configuration files will be in /etc, /root, and /home, mostly.

Make sure to preserve attributes of files and directories and whatever, e.g. owner. Potential cock ups otherwise.
