/etc/init.d Vs /etc/rc.d/init.d....
 
What's the difference between the two folders, especially in relation to the IPTables script?

I'm running Fedora 4 and a bit confused between the two, the contents both seem to be the same.

I am not on a Fedora box at present, but I think they made a link so that /etc/rc.d/init.d is the full path, and /etc/init.d is a symbolic link to /etc/rc.d/init.d. The link is just made for convenience sake, so the absolute path can be shorter.
