Craigevil's advice is spot on ... it's a mess ...The kind of mess that causes that problem ... his suggestions will fix it.

I would add ...
# aptitude keep-all
# aptitude update
# aptitude autoclean

... and use aptitude exclusively from now on.

Might be easier to just reinstall the systems and application software.
These periodic upgrades are not always sufficient to keep everything in
sync. Make sure your data files are backed up, and use fdisk and du to
see how full your disks are. Some of the log files may need to be
truncated to make more room.

In fact, why don't you buy "Unix for Dummies" and make everyone you work with read it. Reinstalling is completely unnecessary.

Just increase the cache limit and be done with it.

My system is 5 yrs old, this isnt windows who the hell reinstalls.

Newbies (correctly) reinstall a lot. This is "certainly" not a reinstall situation, but the OP has a mess on his hands which we really can't see the extent of, and he'll learn a lot going through a reinstall. I hope his guru friend lets him do the actual hands-on part.
