Data loss while copying . . .

Hello All
I was interested to copy and paste the data from Linux to my pen drive.
And when i started, the folder was present on both side with different content in it.
When Linux warn me about the same folder name and content replace I click on "yes".
And after successful copying the old contents was not there they were deleted by Linux.
I lost my data totally.
Is there is any chance to get that deleted data ?

That makes no sense. If you only copied you should still have a folder containing your data. Sounds more like you did a 'cut & paste' Did you unmount the pen drive after the copy procedure? You should be able to retrieve something from your pen drive as it's probably formatted to fat. You could try using a forensic live cd like Caine. It's packed with tools for data recovery.
