Not sure if I entirely understand you - are you trying to re-configure squid or are you trying to configure the windows ftp client to use a proxy?

If you are trying to re-configure squid, yes it is easy enough to allow / re-direct ftp

Use the following lines:

acl ftp proto FTP
http_access allow ftp

Then you would just have to configure your clients to use the squid proxy (not sure if this is possible with the basic MS ftp client - correct me if I'm wrong)
