Graphical root login is disabled by default for most of the distros. Which is the distro you are using?

Check this link to enable GUI login:

Thumbs up authentication failure in graphical mode in virtualbox fedora

I know this thread is a bit old, but I guess it might help someone else facing the problem and looking for help
Normally when your root password ( or anyother password ) does not work in gui and works in text mode,
this means both are using different keyboard layout.
like UK keyboard layout in text mode and US keyboard layout in gui mode, this leads to to all symbols displaced to different place,
like in the above example if you press shift + 2 is for UK means a double coat ["] and in US keyboard it is [@]
so if you have symbols in your password type the password in text mode, in place of login then you can see the password is not what you think.

this can happen in virtual box with installed fedora, and iff you have performed system-config-keyboard to change the keyboard layout.

remember this system-config-keyboard command can really corrupt your xorg.conf in /etc/X11, makesure you take backup.

You can login as a different user if any available and then switch over as root.
You will require root only for any new installations or modifications of software's. Rest all can be handled by user mode itself.

Thanks
