When you compiled the kernel did you look through all of the device driver subsections? Look for input devices and make sure it's builtin. If it's a USB keyboard you need the appropriate usb modules selected.
Did you try to import the config from your working kernel? Try "Load altenate config" and give it the path to the .config file from the working kernel.
