These might come handy:
* apt-get install gnupod-tools
and perhaps:
* apt-get install gtkpod-aac
This will give you gnupod_check which will try to recover "lost" songs and fix some other stuff..
In the gnupod docs you find a section which describes very detailed what you have to do to convert a HFS+ iPod to FAT32:

PS: I have to say that my experience with that is limited. My iPod was FAT32 out-of-the-box. Also, I didn't use Apple firmwarevery long, but quickly changed to rockbox since I wanted ogg/vorbis support
