This is just a guess but an educated one. Due to the distribution of OLPC systems in Uruguay, numbering in excess of 380,000 units by 2010, it is likely that they top the list in terms of per capita usage of linux. Uruguay has a population of around 3.5 million ensuring that 1 in 10 people are in possession of a linux system with approximately 1 in 3 having access to a linux-based system. In a developing country where market penetration by micro$oft and apple is likely to be restricted and personal computing less common than elsewhere it is possible that linux is the dominant system in the home in Uruguay.

I remember seeing a breakdown per country, years ago. Finland had by far highest ratio of linux users, followed by Estonia. At present time things might've changed.

I think South American Countries like Brazil has embraced the Linux Desktop in Schools and such. As well as the OLPC project also.

I was also intereted in the topic and had a look at gs.statcounter.com that harryharryharry mentioned earlier (a year ago actually!). You can actually obtain a csv file with all countries by clicking on "map" in the graph type and then download the CSV file.
I don't know to what extent this data is reliable however: for example for the past three months it reports 0 users in the US! Well, probably better than nothing anyway. So According to this data, the top 70 countries sorted by Linux usage are:
