/etc/X11/xdefconfig (i 4get its name but tis along those lines a very noticeable), mybe also /etc/X11/xinit/* (only 1 file there and all it does it start programs when x starts), also your bash promt settings ull also probly want to backup as its the most important in my mind (its harder to remake as you ahve to make it by hand) i think its /etc/profile or HOMEPATH/.bashrc or somthing liek that

I'm compiling a list of things like this myself lately because I'm planning on reinstalling Slackware soon (I need to repartition).

Among the files I'm saving off to the side:

/etc/hosts
/etc/inittab
/etc/fstab
~/.fluxbox/*

All of which are pretty customized on my system... to the point where I don't really want to scratch my head and redo everything once I get Slack reinstalled.

I usually back up my entire /home directory. In fact, now on my laptop, I have a separate home partition to make that easier.

I also backup files where I've had to "tweak" things like modules.conf in mandrake (for the sound on my older laptop) so I don't lose any esoteric settings I may have put in there myself.

I also make a separate partition called /storage where I put in my source code files, mp3s and anything else I don't want a distro install to overwrite. Now upgrading/moving distros is a breeze.
