take VOB, BUP, IFO file(s) combine into mkv with subtitles?

Ive tried Handbreak and a few other tools that would normally accomplish this task, but sadly for these set of DVD's

http://www.tvseriesdvdonsale.com/And...D-Box-Set.html

id like to rip each episode to mkv or some quality format with selectable subtitles to my Plex server.

This issue with these disks for handbreak is it only sees a single episode (there are between 3-4 on each disk) so thats out except for the 1 that it sees.

some of the other tools will either burn the episode, but not with subtitles, or they will have the subtitles but no audio. either way is bad as far as im concerned.

im using Fedora 21 for my laptop to attempt to rip these episodes. If i have to rip without the subtitles I can, but dang it i really would love to have the subs.

Thanks in advance for the advice.

a GUI tool or CLI tool are both acceptable.

fyi ive seen some of the "guides" for ffmeg(sp?) they are all to unclear for me to follow. no good examples are exactly what to do.
