Sorry if this sounds like I'm talking down to you but are your sure you're clicking the minimize button on the window? Which desktop environment is this? Gnome, KDE, XFCE, something else?

Is there an icon in the system tray (upper right corner) for the program. Some programs don't close, just the main window.

Question I have the same problem

I feel you, I run linux mint 7 and after installing some updates I have the same problem!

It is weird, because typical programs that would normally warn you before closing do not, but the I look at the processes and the program is not there????????????????????
