Upgrading your kernel usually will have no impact on the applications your running. The only thing you'll want to be careful about is leaving out support for all of your hardware, etc. Its usually straight forward when compiling the kernel though. If you do affect any apps, it would mainly be services you might have running, like NFS, Samba, etc..
And if your going to recompile, I'd say its not a bad idea to upgrade to a later version, Debian is behind in the kernel tree on their releases..
