doxygen question

I doxygen-ed the linux kernel and now i would like to doxygen some other things too. For example hostap wireless drivers. My questions is, if by setting as working directory- i use doxywizard- the directory which contains the doxygen-ed kernel code-/home/kostas/dox/linux-xyz, would i achieve a cross-reference between them? Is there maybe another way, if this is not the right one?
Thanks

Another question/problem; after doxygen finishes working on the kernel, i find no output in the "destination directory". Ideas?
