What graphical interface are you using? I use gnome and it has occurred to me once.
In that occasion, the problem was the configuration user files of my gnome. Please, check if you can see your icons using another user.
in gnome, the user config files are stored in .gno* and .gconf*
I use to override these folders copying from another good user account. Good Luck.
