I got this problem when I installed Doom 3, make sure that the directory the game is installed to is writable by the user you're playing the game as. At least that is what I had to do to correct this error, all the files ended up owned by root for some reason.
That message indicates that you did not copy the files from your CD-ROM/DVD onto your HDD. There are a few files you need to copy.
If you use Emerge (Gentoo), you get the following message at the end of the install:

* You need to copy pak000.pk4, pak001.pk4, pak002.pk4, pak003.pk4, and
* pak004.pk4 from either your installation media or your hard drive to
* /opt/doom3/base before running the game,
* or 'emerge games-fps/doom3-data' to install from CD.
* To use the Resurrection of Evil expansion pack, you also need to copy
* pak000.pk4 to /opt/doom3/d3xp from the RoE CD before running the game,
* or 'emerge doom3-roe' to install from CD.
Note that Emerge wants the files to be put in "/opt/doom3/base" but from the output of your error message, you want to put them in "/home/mat/.doom3/base", however the file names that Emerge lists will be the same.

Actually, from the error message, you'd want them in "/home/mat/doom3/base", no period at the start of doom3.
